This guitar is nice to play, but is a lot warmer sounding than any of my other guitars, to the point where I don't think I can use it in the band.
This may explain why I used to like it with EMGs.

I'm thinking I have a wiring issue. Those pickups that are in there aren't dark sounding, typically.

Maybe you could duplicate the wiring for this in a circuit - "the jazz switch" makes it all smooth.

This is nuts. I was having fun playing my NiteFly around the house and I took it to practice. After playing with my main guitar, a Fender/Warmoth Tele Frankenstein thing, I switched to the Parker and just disappeared. I had to drastically turn up my amp and increase treble and midrange to get close to the other guitar. I assumed it was a pickup or wiring issue. I had different pickups in the guitar, but based on experience, they should have been close enough. I rewired the guitar yesterday, and also put the same pickup in the bridge of my Parker that is in my Tele, matching the pickup height with a ruler, etc. Just now, I recorded clips with both guitars. The amp and recording setting were identical. I recorded a series of parts on one guitar, plugged the other in and played the same parts. I chopped them up , so that you hear the same part on one guitar and then the other. In the following video, the Tele is first, then the Parker, for each lick. The difference is quite shocking to me. You can see in the screen cap of the waveform how much quieter the Parker is. Apparently, the chassis itself sucks energy out of the strings, moreso than my other guitar. FWIW, I never had trouble switching between my other guitar and a variety of normal guitars, Suhr, etc.

This really is nuts. Wow, my NF sustains longer than just about any guitar I've ever owned and is quite 'loud' unplugged and is quite vibrant. It appears yours is just a sink hole where frequencies go to die.
I wonder if you don't have a truss rod issue or, literally, a screw or bolt loose somewhere decisive.
